"The enemy have been defeated" is perfectly proper English, especially if more than one enemy was fought. Enemy is a collective noun and can be referred to in the singular or plural.

The target audience for this game, aside from hardcore DQ fans, are probably kids. Someone somehwere at Square Enix decided kids love stupid puns. So going away from the semi-serious nature of Final Fantasy they've made DQ up with stupid jokes, at least in the English ports.

"The enemy have been defeated" isn't proper english. It should be "The enemy HAS been defeated" It's not very noticeable, especially if you skim dialog.
("Enemies have been defeated" would be proper)

I like how you referenced FF 5, a lesser-known but favourite RPG. Even today, the job system in that game has left all competitors in the dust.

The ability to choose class is actually done in DQ 3 as well as the Final Fantasy games you mentioned. I am happy to see removal of random encounters for a more Lufia 2 / 7th Saga style.

"The enemy have been defeated" is perfectly good English, if a little archaic in construction. "Enemy" is a collective noun, but the action refers to the individual members of the group. It would be correct to say that "the orchestra have taken their seats", for example, and with a direct object here, it's easy to see that nothing else would work. "Enemy" is justified as a collective noun, by the way -- you can say "the monsters are the enemy". This is only "borderline Engrish" insofar as it's a construction of correct English that's underused enough to raise eyebrows when it does appear.
